vibration in a flowserve WDXR pump, multistage centrifugal radially split casing

Pump has a severe vibration that is not caused by failed bearings(they are brand new bearings) or alignment(pump is within 0.002 inches in both vertical and horizontal directions with no angular misalignment). Both the electric motor and pump turn over smoothly by hand and have no rough feeling or "catching". The pump was flooded completely before starting and all air was purged from a high point vent. I am stumped as to what may be going on.
